A spokesman said the decision came after a careful review of the security scenario in Pakistan.
However, the US embassy in Islamabad and the American consulate in Karachi will remain open, he said.
The order comes within days of a grenade attack on a protestant church in Islamabad, which left five persons, including two Americans, dead.
The church is located in the heavily-guarded diplomatic enclave, where embassies of several countries, including India, the United States of America, China and Russia are located.
