Rai, wanted in several cases of murder and abduction, was handed over to the Karnataka police.
CBI sources said the agency, after receiving a request from the Karnataka police, had pursued the matter with Dubai authorities, which resulted in Rai's arrest on Wednesday.
Rai's is the second major deportation from the UAE this year, the first being that of Aftab Ansari, the main accused in the American Centre shootout case in Kolkata.
The CBI also reciprocated by deporting Roshna Ansari, a UAE national wanted for killing her stepdaughter in Dubai.
